Was the VVT actuator changed for the second gen at all to be multidirectional and therefore required to be properly clocked on the camshaft? The 2nd gen Mazda 3 w/s manual seems to insist that it must be aligned properly. I of course neglected to mark it when i took it off, and the manual says that if it isn't marked to perform the "sprocket position alignment procedure" from the engine w/s manual that of course, may as well not exist. I know you already answered a similar question before but I'd rather not have this project go any worse than it already has.
